You seem to be missing CDFS.IFS.  
My config.sys has a line:  
 
IFS=C:\OS2\BOOT\CDFS.IFS /Q /W  
 
Which seems to have been missed by BOOTOS2  
for what ever reasons in your case.  
CD-ROMS normally don't use HPFS, FAT, etc.  
but their own file systems.
