The easiest way to avoid frustration with Warp is if something does not
seem to make sense (i.e. how could something as capable as the WPS not
support renaming from the Desktop) the best course of action is to ask
questions.

This is not a problem as long as you understand the implications. I
probably use the command line or non-WPS aware file managers more than
most, but I know where not to use them.

Try it this way:

- turn off the Desktop archive
- run checkini
- do NOT reset the WPS
- do a normal Desktop shutdown (i.e RMB -> Shutdown)
- reboot
- run checkini again

If the problems object are still there, e-mail a copy of checkini.log.

IMO, you should not be doing Desktop archives until you have a clean
Desktop.

Not necessarily. As others have mentioned, unimaint, checkini and
cleanini all work somewhat differently. No one utility is capable of
fixing all errors. This may change now that WPTools is a Netlabs project.

Also, your boot hangs is probably a WPS issue, but this is not guaranteed.
We are just starting with the most likely cause.
