You will probably have to reenable System Commander after installing eCS.
eCS is going to rewrite the MBR. SC keeps all its data on your C: FAT
partition, so this will not be disturbed. You will need to refresh this
data so SC knows how to set up to boot eCS. You will also need to take
some care that SC does not mess with the LVM data sectors on the 2nd
drive.

should turn up some additional hints. This has all been discussed before.
