This will work only if the WPS has not cached dirty versions of your
fixes. It you run Unimaint shortly after booting, the odds of this are
lower.
The effect you are seeing the the timed copy of data from the .!!!s to the
.INIs. My experience is that an immediate desktop reset more effective at
ensuring any fixes stick. If have no idea why you need the wait.

Depending on what Unimaint needs to fix, I find I can bypass the desktop
reset until after the cleanini run without losing fixes. The primary
exception is fixes for broken handles for deleted physical objects. These
fixes need an immediate desktop reset to stick.
