The program files are installed to the plugin directory.  As you know, 
there's a default which can be overridden by the MOZ_PLUGIN_PATH 
environment variable. 
Mozilla keeps track of the installed plugins in components\compreg.dat.  
There's probably also some profile specific plugin data in xul.mfl. 
I recommend you delete both of these an let Mozilla rebuild them.

For those reading along, it is generally a mistake to install a complex 
application from what will be the application directory.  Most installers 
assume they will have to copy the files from a work directory to the 
application directory. 
It's also safer to use a work directory other than that pointed to by TEMP 
and/or TMP.  One never knows exactly what an installer will use these 
directories for. 
Finally, only the Flash plugin dll installs to the plugin directory.  The 
rest of the Flash install should be to some other application directory.

Something is broken if you have an Innotek_Flash entry in OS2SYS.INI.  
Delete it and reinstall Flash.  Verify that the Path key points to your 
Flash installation.  That's how the plugin DLL finds the Flash runtime.
