This is not a problem. The only thing you need to do is patch the
bootmanager so that a pre-sp2 w2k does not think it is a corrupted FAT
partition. More on this later.

There are benefits to multiple drives, but that really does not fix
anything, per se.
I do have a couple of questions.
Where is your boot manager partition?
What caused your eCS volume to become unusable?
Assuming your booted with Dani's drivers, which options did you use?
