I assume you mean empty. If so, this is not a problem.

Either the file is still read only or it is in use. Iniclean is supposed
to handle file and directory attributes on its own, so I have to suspect
that something is accessing these directories that can not be deleted.
Are you trying to run from a WPS enabled maintenance partition or from an
Alt-F1 boot to the command line. I recommend the later.
