While the performance problem with FAT32 does impact the speed it is not the
whole reason for the problem. Because the files are not sorted for a FAT FS
even inputting sorted files does not help because the FS does not know if all
the directory is sorted and so has to search the entire directory for each
file written to find if there is a duplicate file name. For a directory with a
large number of files this search takes more time for each file added. So I
would not expect a directory with 10s of thousands of file to finish the copy
in any time you are willing to wait.
