This is safe, albeit annoying.

It could be a lot of things. Are your Desktop INIs clean?
Wayward apps can prevent shutdowns for a number of reasons.
What you can do is use an app like top to figure out what's running and see what's still running when the shutdown fails. Top is handy because you can sort the apps by CPU usage. The hog is often the guity party.
