There is no "mailbox" file. There is an "inbox" file that receives
mail, plus whatever files you create. What appears to be a folder in
Moz\SM or TB is a file.

I use one set of files for all Mozilla family mail clients. When I go
on the road I copy them to my laptop, and when I return I copy them back
to the desktop. I do sometimes get into a situation where there are
messages that are unique to each set and I need to merge them.

I don't think it is possible for a machine to be smart enough to do the
merge. I think where you would see two messages as duplicates, it would
see them as unique. What I do is take the files that are different
between two sets, copy them from the secondary set to the primary, set
but change the names by adding one somewhat unique character to the
front of each name so they all sort together.

Then it is a matter of highlighting all the messages unique to the
secondary file\folder and dragging the lot to the primary. After
everything is done, delete the secondary files.

If you find a tool to do that, let me know.
