It is not deleted, just set to not be automatically loaded. (You can set
Mesa to autoload up to two files... we initially set it to autoload
the single file named autoload.m2. This in controlled from the Files
page of the Preferences notebook.)

You can still load it with File->Open just like any other .m2 file.
