With caution, yes, LXLITE can do that.
I checked my os2/boot directory, and it showed a script
to do that to the contents of the directory, and
actually trying to compress a file picked at random gave a message that
it was already compressed.
(yeah, I'd thought I'd gone through everything with it.)

Checking the lxlite.cfg file, it showed:

; Enable at your own risk! NE driver conversion seldom fails, but
; too often this leads to an absolutely unbootable system!
; Please keep handy a boot diskette if you'll try this.
[pdd
/*.add:*.flt:*.sys:*.snp:*.i13:*.dmd:*.ifs:*.os2]
/nbl /jpnl /t /zs

I'd think you'd want to test these boot floppie(s?)
before needing it, so this would be an ideal time to try this.
Also cool for this sort of thing is compressing the kernel,
os2krnl, a real space saver.
