The Mozilla apps use an almost standard mailbox file format. At worst,
the merged files will lose some status. See

This can happen if the message header gets corrupted. The mbox format
depends on valid message headers to find the message boundaries.

This really should not be much of a problem as long as the mbox files are
under a GB or so. Every message file format has advantages and
disadvantages. When using the mbox format, it is important to compact the
mbox files after deleting large numbers of messages. Otherwise, the
message bodies are not really gone and the file may get excessively large.
